If you don’t trust your listener to know the difference by context, you can tweak the grammar to make it clear:

peghbogh nuH

“The weapon, which is secret” means the same thing as “the secret weapon”, and it cannot possibly be misinterpreted as “the weapon’s secret".

nuH peghna’

Any noun suffix can make this obviously “the weapon’s secret”, and in most cases, you can come up with an appropriate noun suffix to force this interpretation. It can’t be misinterpreted as “the secret weapon”.
